Hi all, after a long time, the problem solved by instaling a non refurbished Valeo alternator. Same one as the refurbished was.
Reviews of VALEO parts For Business

When it comes to buying OEM like wipers for my previous VWs, I always had good luck with Valeo brand wipers.
Replaced the alternator and everything is cool, but I'm keeping an eye on it. Oh, and the brushes on the voltage regulator from the old alternator were shot, no wonder the ozone smell, they were barely making contact. This is a Valeo alternator, not the Bosch, and the car is a 2.0 AT.
The only ones that seem to be made better are the Valeo's, there's a reason they cost more. I looked at mine, it has (relatively large) tubes inside not stamped channels.
Valeo (OEM to VW) on ECS Tuning, $30 USD for the set. Direct installation, no goofy adapters to mess with.
These Valeos are a direct OEM replacement and have been great for me for a year.
I bought the Valeo rad for my 03 GTi from Rockauto for $89. It appears to be exactly the same as stock.
Spend the extra couple of bucks and get a Valeo heater core. It is a pain in the butt job but not actually hard.
Experience with Bosch wipers has been hit and miss, however I can vouch for Valeo. They make loads of bits for cars, not just wipers, and are often the go-to brand for important, expensive parts.
I have a set of Valeos on right now and they suck. I'm going back to the Bosch Icons I used previously.
